The long one is the traditional one, the one that my family has been wearing gor hundreds of years, the short one was designed for the "evzones" because fighting in the long skirt was a pain.

Fustanella is a very beautiful Costume and i really like it, this image below is my favorite image of fustanella , But Again i like more the Albanian National dress of the North, it looks more warrior like:D

At Syntagma where the Guards stand they towered over me and I am 5' 11"... Do Albanians use the fustanella in any national type govt activities..?

In my opinion, the fustanella is just a remnant of the Dorians, the ancestors of both the Greeks and Albanians. We can see different forms of the fustanella from Romania to Cyprus which rules out the Albanian theory because they were one of the least influential peoples of the time.
